In the Epilogue a friend named Cecil Barker that Birdy made went to Holmes' apartment and told him that Birdy had been killed while they were going to South Africa. Barker had also gotten a telegram from Birdy's second wife that her husband has been lost overboard but nobody knew what happened. The Holmes said that he believed that Professor Moriarty had him killed and thats how part one and part two connected in this book.
I believe that Doyle wrote this book strangely and confused me a little wondering how and why he would write part two the way he did.....Well he is a Victorian Poet.........
